The pencil movie starts in school, where Shiva, the brightest student, wishes to be an astronomer When he grows up. He has an enemy, Nithin, who is the son of a famous film star and is spoilt. Nithin loves fighting and irritating Shiva. Shiva is not happy in school; the only thing that makes him happy is Maya, his crush. Maya doesn't notice him much at the beginning. Later, they started interacting often. One day, things heat up when Nithin burns Shiva’s crucial project, and Shiva can't control himself, so he beats him up in front of everyone. Later, Shiva finds Nithin stabbed to death with a pencil in their classroom. Shiva tries to help and pulls the Pencil out just as Maya walks in, making it look like he’s the killer. Lucky for him, Maya believes he’s innocent and teams up with him to find the real murderer before anyone else discovers the body. They have just 40 minutes to solve the mystery until the people learn the body. Along the way, Nithin’s bad behaviour gave many people reasons to hate him. Maya and Shiva started investigating suspects, including the school driver, a local goon, the chemistry teacher, Nithin's ex-girlfriend and many others. To their surprise, it was Divya's father who killed Nithin. Why did he kill him? What must be the reason behind the murder? Did Shiva propose to Maya, and how, as a team, could they solve the case?
